A cohomology theory of weighted Rota-Baxter $3$-Lie algebras is introduced. Formal deformations, abelian extensions, skeletal weighted Rota-Baxter $3$-Lie 2-algebras and crossed modules of weighted Rota-Baxter 3-Lie algebras are interpreted by using lower degree cohomology groups.
